Are you sure you successfully submitted those comments?

Well, that's the question, isn't it? I thought I had, but cannot say for sure. All I know is that I did what I normally do and these are the first comments of mine which disappear inexplicably.

I also left two comments, one of them explaining why it was that I accepted the question I accepted. However these comments are not there now.

According to the database dump, neither your question nor any of the answers have any comments on them (not even deleted comments). Are you sure you successfully submitted those comments?

This morning I upvoted answers to my question http://mathoverflow.net/questions/29309/smoothness-of-frame-bundle-of-global-orbifolds-reference-request and also accepted one of the answers. I also left two comments, one of them explaining why it was that I accepted the question I accepted. However these comments are not there now.

Has anyone deleted them?

I don't see any unexpected deleted comments in the database. There must have be a human/computer/internet error in submitting them.

The behavior of spam/offensive flags is explained in this meta.SO post. I'll grab a database dump later today to see if the vanished comments ever made it to the MO server.

Not me (this time)! It requires moderator powers to delete a comment. There's also a mechanism to flag a comment as offensive or spam, and I've never been entirely sure how that flag resolves. Nevetheless, none of your comments were in the spam bucket when I just looked.

A few hours ago BCnrad and I exchanged a few comments related to my answer to Andrew Critch's question "Extra principal Cartier divisors..."

These comments have now disappeared. I suppose BCnrad deleted his since (for once!) he expanded them into a complete answer. But I wonder what happened to mine. I am not in the least complaining , since my comments now would make no sense and anyway they were essentially (deserved) compliments for BCnrad's awesome expertise, so it is definitely not I who am harmed by the deletion. Yet I am curious to know who erased these comments.
