Did you try forcibly reinstalling the STIX fonts? e.g.
sudo yum remove stix-fonts
sudo yum install stix-fonts

This is Fedora 13, with the system STIX fonts installed by yum, using Firefox. Everything up-to-date (apart form the fact that this is not F14...)

I used to have MathJax rendering MO math using my local stix fonts. For a while now, though, I'm stuck with PNGs, which are not that great.
